So, I understand that chemicals and bad things are stored in fat, ours and animal. I understand that if I am not eating natural hormone free meat and I ingest that fat I am ingesting the same things that animal could not digest. My problem is this. Is anyone at peace with using bacon fat in their recipes? I have tried making my beans without bacon and....man (sigh) I love that bacon fat.

How bad am I being here if I use bacon (non organic) and leave some of the fat?

I have seen restaurants which advertise nitrite-free bacon.  Regrettably I have not found it myself in stores but continue to look--Its got to be a step in the right direction! 
Have you tried adding hickory seasoning and olive oil to your beans?  Similar flavor spectrum of fat/smoke.  The liquid hickory (sometimes called liquid smoke, small bottle in your grocer's condiment isle) tends to cook off so I'd add it right at the end of cooking. 
Only bacon is bacon, as I'm sure you'll agree, but I hope this aids you in your quest for satisfaction!

Have you ever tried "fresh" bacon?  By fresh I mean you use the bacon cut of the pig but it's not cured.  I actually prefer fresh to cured.  If you can find a local meat processor you should be able to buy some from them.  Another alternative which again is very delicious, is uncured bacon from a wild hog.  Wild hog meat is delicious and their primary diet is tree nuts such as acorns and tender roots and tubers which they root up with their snouts.  The meat is leaner but the fat from pastoral animals is actually very nutritious.
